How to Resolve Duplicate Deposits in QuickBooks Online

If you notice duplicate Deposits in QuickBooks Online, it may be because your sales channel is connected to QuickBooks Online through both Webgility Online and a direct integration. When both integrations are configured to post deposits, the same deposit can be created twice in QuickBooks Online—once through Webgility Online and once through the sales channel's direct integration. This article explains how to identify and resolve duplicate deposits.

Note1: This article applies to Shopify & Amazon Sales Channels only.

Why Are Duplicate Deposits Being Created?

Duplicate deposits can occur when:

  • Your sales channel is integrated with Webgility Online.
  • The same sales channel is also connected directly to QuickBooks Online.
  • Both integrations are configured to post deposit transactions.

As a result, the same deposit may be posted to QuickBooks Online through both connections.

How to Resolve Duplicate Deposits

There are two ways to prevent duplicate deposits. Choose the method that best fits your accounting setup.

Method 1: Remove the Direct Sales Channel Integration

If you want Webgility Online to manage the deposit postings:

  1. Sign in to your QuickBooks Online account.
  2. Locate the direct integration between your sales channel and QuickBooks Online.
  3. Disconnect or remove the direct integration.
  4. Verify that Webgility Online remains connected and configured to post deposits.
  5. Review the existing duplicate deposits in QuickBooks Online.
  6. Manually remove or reverse the duplicate deposit entries as appropriate.

Going forward, deposits will be managed through Webgility Online instead of being posted by both integrations.

Method 2: Turn Off Deposit Posting in Webgility Online

If you want the sales channel's direct integration to continue managing deposits:

  • Open Webgility.
  • Go to Sync Settings > Deposits > Settings for Posting Payouts.
  • Turn off the option to Post Deposits.
  • Save the updated settings.
  • Review the existing duplicate deposits in QuickBooks Online.
  • Manually remove or reverse the duplicate deposit entries as appropriate.

Going forward, Webgility Online will no longer post deposits, preventing the same deposits from being created through both integrations.
